I feel like if you analysis all aspects and always find some kind of hole in it whether it the character or plot your not enjoying it as much. I don't think about those stuff when I'm watching. My rating is purely on how much I enjoy a anime. Some major things I find annoying or dislike might affect my score but there's little to no critical analysis involved. I don't put too much thought into it afterwards either but I do think about the plot and ask myself if there's unanswered questions, things I'm confused about etc.
For some anime the villains end up risking their lives for the protagonists or it is revealed that the villains are not actually that bad. I sometimes feel sorry for the villains when that happen but it doesn't mean I will start liking them. Ichigo and Lettuce are actually my second and third favorite Mew Mew. I probably like Lettuce more than Ichigo since her personality is similar to mine.
Mint is my least favorite Mew Mew and I don't really like any of the aliens. The last part does make the aliens seem less bad but it's rare for me to like a bad guy in any anime.

I'm not someone who evaluates the characters. I actually don't think much when it comes to it.
