In the Hakurei shrine warehouse the not so helpful, klutzy, Ibuki Suika and shrine maiden Hakurei Reimu are the only ones working on the preparations for the upcoming festival. Suika is then sent off to do the shopping, when Reimu notices the disappearance of the shrine's donation box. Journalist Shameimaru Aya who suddenly shows up, suggests the box may indeed have been stolen - strangely enough since it is always empty. Aya goes into detective mode, quickly summoning mage Kirisame Marisa, who is supposed to help find the missing box. As it turns out many other things have mysteriously disappeared the night before. Much work still lies ahead of Reimu... and who or what is the shadowy figure among the trees near the shrine?

Natsume has been busy, navigating between humans and Youkai when he coincidentally reunites with an old classmate, Yuuki.The reunion brings back painful memories of a certain Youkai. Meanwhile, Natsume also becomes acquainted with Yorie Tsumura, a woman in the memories of a Youkai whose name Natsume had returned. Yorie knows much about Reiko, and now lives a peaceful life with her only son, Mukuo. Interacting with this family is comforting for Natsume, but a mysterious Youkai has been lurking in their town. On the way back from investigating, a “Youkai seed” that had latched itself to Nyanko-Sensei drops into the Fujiwara Family’s garden and grows overnight into a fruit tree. When Nyanko-Sensei eats a fruit that is somewhat shaped like himself, he suddenly splits into three!
