At the end of the age of shogunates, a great man is given a second chance to restore a crumbling, feudal Japan. Toward the end of the Edo Period, samurai and visionary Sakamoto Ryouma led a revolutionary movement to overthrow the Takagawa Shogunate. Inspired by the Western principle of "all men created equal", he envisioned a modern Japanese government, free of oppressive feudalism. In 1867, he and his close friend Nakaoka Shintaro were assasinated before his dreams could be realized. Tenshou no Ryouma explores the historical alternative-universe where Ryouma is saved through Shintaro's sacrifice. Given this second chance, will Ryouma finally be able to establish a new, modern Japan?

In Kyoto, in the late 1800s, the son of a local book-binder, Kyujuro Fukakusa sees his father murdered before his eyes and vows revenge. In his quest for justice, he answers the recruitment call of the Shinsengumi (or "The new squad") a newly-formed special brigade of samurai loyal to the shogun. There he meets fellow recruit and proficient swordsmen, the enigmatic Daisuke Kamakiri. Despite the gap in their fighting skill levels, the two forma close bond, but can it survive the age of upheaval that is descending on "The Wolves of Mibu?"

Set in the Bakumatsu period in the 19th century, and follows Manji, who starts the story in a life of seclusion in the Tosa domain, but heads to the capital for a certain reason. The story will have him confronting the strongest warriors of the time.

The manga also details how Shishio formed the Juppongatana, his organization of warriors and assassins that he recruits in an attempt to overthrow the Japanese government in the original Rurouni Kenshin manga.

To protect themselves, they secretly began to use decoys of themselves. Honda Masanobu was part of Tokugawa Ieyasu’s council and also his closest friend. However, to defend his home country from Oda Nobunaga’s campaign, he leaves his position. During the 10 years on the battlefield, he meets Jirosaburo Motonobu who looks almost identical to his former master. Masanobu comes to realize that Jirosaburo must become Ieyasu’s shadow because of his trustworthy character and battle experience.

Into this fierce milieu steps Kamiya Seizaburo, a young would-be warrior who, though lacking in combat experience, possesses a fiery enthusiasm to both aid the Mibu-Roshi in their mission and to avenge his wrongfully murdered family. One of the Mibu-Roshi's most gifted (and immature) swordsmen, the legendary Okita Soji, agrees to take Seizaburo under his wing. What no one suspects, least of all Soji, is that Seizaburo is actually a girl named Tominaga Sei in disguise!
