Star Driver takes place on the fictional Southern Cross Isle. One night, a boy named Takuto washes up on shore swimming from the mainland. He later enrolls in Southern Cross High School as a freshmen and makes new friends. However, beneath the school is a group of mysterious giants called Cybodies, which can be controlled by humans in an alternate dimension known as Zero Time. Takuto, The "Galactic Pretty Boy" , finds himself dragged into opposition with the "Glittering Crux Brigade". Glittering Star Cruciform Group), a mysterious group that intends to take possession of the island's Cybodies for their own purposes as well as break the seals of the island's four Shrine Maidens, whose powers prevent the Cybodies from functioning outside of Zero Time.

Eight years prior to the story, explosions caused by scientists at the foot of Mt. Asama caused a meltdown of Getter Ray energy that spread throughout all of Japan. People throughout the world began to experience some extreme mutations from the irradiation of Getter Energy that caused them to fuse with machinery and organic material and were dubbed the Idea. To combat them the Getter Robo is created by the organization GETTER and three pilots: Ryo, Hayato, and Musashi are recruited to pilot it and battle the Idea.

Together with his robotic pet, atom, Sho Tobio travel from Japan to Dong Bei City in China. His mother is a scientist assigned to re-evaluate Japanese weapons left in China as the result of Japanese colonialism. Some of those armors are producing dangerous gas. Moreover, the sentiment for Japanese is stabbed inside local people’s mind. Atom is the only one he can talk to.  One night, Sho was having a phone conversation with his grandma in Japan when the electricity blacked out. Suddenly Atom reacts into some transmission and runs away. Sho is trying hard to catch him. When he finally gets his hand on his dog, they’re already in some kind of basement. Right in front of their eyes lays a gigantic robot...

In a parallel 21st century Japan, an enemy with incredibly advanced technology attacks mainland Japan from Hokkaido, shattering the Japanese Defense Forces and their American allies. Japanese military scientists use what enemy technology their troops can capture to create their own mecha to fight off the enemy's advance. But what does this have to do with a boy named Yuu, a mechanical genius with motion sickness, and his separation from his younger sister for over 7 years? Why does she suddenly appear after all that time, dressed as a miko and shadowed by a fox, at the temple where Yuu lives with his uncle? Is she who she says she is?
