Both female protagonists are to be mistaken as male. In the Emperor and Female Knight, it's more adventure-based rather than Queen Cecia's Shorts. They both avoid romance in the first season, which is great. It builds relationships and makes us get to know the heroine a bit more before diving deep into the male leads. Both heroines are independent and intelligent. I highly reccomend both if you want a tomboy-ish female protag. and loveable male leads.
Both of the fls have some sort of trump card and dress like men, not allowing the fact that they are both female stop them.
Both manga feature a strong (and strong-headed) female lead that are working towards a professional goal, with romance being a small side story to the actual storyline. The female leads to not change their personality to fit in, and do not loose sight of their personal goals even when the story goes into romance. The male love interests genuinly care about the heroine, and have their own agendas.
Boths mangas are trully interesting and well written. The FL are awesome. Totally recommend !

Both involve a girl dressing as a man in order to fit in and make it easier for their ideas and innovations to be accepted by a patriarchal society. Both fml use knowledge from their life in another world to create new inventions in their current world. Empress Cesia Wears Knickerbockers is a reincarnation story with a smoother approach to romance aspects. I Choose the Emperor Ending is an author trapped in their own story with comedic "mad scientist" type fml.
