When a tag for an anime might spoil contents further along in the series (but also be important enough to warrant being tagged in the first place), then you might not want to proudly display it for someone who randomly stumbles upon the anime. So instead, an anime might mark one of it's tags as a spoiler which would not impact searches or recommendations in any way, but would simply just make the tag hidden until you hover the cursor over it or something.
A good example of this could be https://www.anime-planet.com/anime/puella-magi-madoka-magica which tries to keep up it's façade up until episode 3 considering it is one of those shows your best to go in blind with.
A spoiler tag might indicate to a potential viewer not to judge the show by it's cover and to let it tell it's story before making that final judgement on whether to watch the show.
