They both have similar characters with similar backgrounds and story lines.

And have the common theme of running away from home to heal a characters inner child (childhood trauma). They both have either themes and references to out of body experiences with things relating to the other side after passing away, or reaching out to a better place than earth which both end up causing trouble back on earth. They have similar romance storylines too, with no actual relationships being necessarily formed but love is still relevant to the two main characters definitely.

The plot of Suzume felt very much like an episode of Mushi-shi, if it were some sort of 2-hour-long special episode.

One thousand years after the Giant Warriors caused an apocalyptic event known as the seven days of fire, humans are living in constant fear of the Toxic Jungle. This ever-spreading forest is filled with poisonous plants and gigantic monstrous insects; even the very air is deadly. Nausicaa is the kind and wise princess of a small, peaceful country known as the Valley of the Wind, which has so far avoided the spread of the forest. One night a large airship containing one of the Giant Warriors crashes into the valley. The following day soldiers from the powerful nation of Tolmekia invade the Valley of the Wind to reclaim and revive the warrior. As the only one who truly believes that there is a way for humans to live alongside the insects, Nausicaa must find a way to stop the war that now threatens her people and protect the Toxic Jungle before the Tolmekians burn it to the ground.

Both have two main characters, from different walks of life, who come together to heal nature. It's almost romantic, but romance is not the focal point of either movie. Both movies are driven by the character's growth and how that changes the environment around them; a task no one else sees or is willing to take on, but is theirs by fate and strong will.

Similar pacing, intensity, and themes/message.

If you liked one, you might like the other because both main character are kind-hearted, caring girls on a quest to solve a problem (a false accusation for the napping princess, save the world for Suzume)

Both are visionally stunning movies about a child dealing with the grief over the loss of their mother. This personal tragedy is framed in the context of the Japanese experience, in Suzume it is the earthquake and aftermath of 11 March, 2011; in The Boy and the Heron, it is WWII. 

Anime as a medium is stretched to the very limit, in order to create a kind of coming of age narrative in which wide perspectives, great heights, sea scapes galore, are matched with fluid action and adventure. All this serves as a kind of modern hero's journey, be it in a fantasy and highly symbolically charged world as in The Boy, or in modern Japan, enlivened by magic battles, as in Suzume

The meaning of family, loss, growth, all these potentially heavy messages are beautifully conveyed through the score as well as the animation.
