Unbeknown to 5th grade student Doremi Harukaze and her friends, the Witch Queen assembles a council composed of high ranking witches to request that the four human girls attain the permission to become witches. Half of the council disagrees making the Queen reformulate her proposition. She instead asks that the girls become witch apprentices once again and that in order to become full-fledged witches they should convince the council members who voted against the appeal that they are worthy. Unanimously accepted; Doremi, Hazuki, Aiko, and Onpu will have to learn how to make sweets to persuade the six senior witches. To help them familiarize with the process of making sweets, the Witch Queen introduces them to a witch apprentice named Momoko Asuka. She lived in New York for many years assisting in a bakery owned by a witch.

Doremi, Aiko, Hazuki and Onpu have lost their witch powers and returned to the mundane lives of humans. Majo Rika has recently left the shop, and when the girls discover she has left a hair dryer behind, they sneak their way back into the Magical Kingdom to visit her; however, on their way they come across a special garden and a special baby who has just been born from a large flower: Hana-chan. Doremi is given the charge of taking care of Hana-chan for one year; and if she succeeds, the girls will have their magical crystals returned. What’s more, the quartet is given special permission to use witch magic, even as simple apprentices! Together with her friends, Doremi will work hard to raise Hana-chan and keep her safe from those who wish her harm.

Legends tell of a woman named Mayuri who, in the distant past, threw herself into the river after learning of the death of the man she loved, Zenjuro. A strange, crying frog creature was found near her body, and thus the locals came to honor a Frog Stone they created in the lovers' memory. Doremi, Dot, Hazuki, Aiko, Onpu and Momoko are visiting Doremi's grandparents, who live near Fukuyama Mountain where these events took place. Though the adults insist the children stay away from the mountain during the impending evening of the smiling moon, they go anyways to visit the Frog Stone for themselves; and along the way, the rumors of Fukuyama Mountain start to come true...

One day, Pop is taking a test in the Magical Kingdom and runs across a beautiful flower in the Queen’s Garden; but unbeknownst to her, this flower is exceptionally special: it grants any wish, good or bad. After taking it with her back to the human world, Pop is scolded by Doremi and runs away to be alone. Out of anger, Pop wishes that Doremi would lose her magical powers and turn into a rodent; and because of the flower, her wish comes true. What’s worse is that the flower grows "legs" and escapes, wreaking havoc and granting wishes wherever it goes! Pop must join Hazuki, Onpu and Aiko to help capture Doremi and put a stop to the madness!

Determined to stay close to the girls who raised her when she lived in the Human World, Hana-chan bursts her magic crystals to perform an extremely powerful spell that makes her look as old as her adoptive mothers. The loss of her magic crystals means that she is not officially a witch anymore. To handle this enormous problem, the Witch Queen asks Doremi, Hazuki, Aiko, Onpu, and Momoko to take care of the new older-looking Hana-chan in their world for the moment. In the meantime, the little former sorceress will have to complete the witch apprentice exams in order to attain a magic crystal and hopefully become a witch once again.

Pink-haired, sassy Doremi would love nothing more than to be a witch; and one day, after accidentally ousting a real witch at the House of Magic (and consequently turning the witch into a green blob in the process), Doremi's wish finally came true. Furious, the witch decreed that Doremi become a witch’s apprentice so that she may someday turn her back to normal, and from then on the fun began. Alongside her friends – also witch's apprentices - Hazuki, Aiko, and Onpu, Doremi will help run the newly-dubbed shop "Maho-dou," study hard for her magical exams, and work hard towards becoming a full-fledged witch!
