Aside from their supernatural themes and short-story-style setup, these shows have similarities in art style and the elementary school age of the kids. Additionally, in both, there is a female protagonist who gets pulled into solving problems that are a result of otherworldly beings acting on the world. Spooky, and at times, comedic.
Fifth grader Wakaba can see things other people can't. Because of this, she's bullied by her classmates and spends her days alone. But one day, she meets a strange pink creature who only says "Pupipo." It quickly becomes fond of Wakaba and protects her from evil beings. With its help, she befriends Reiko, a girl obsessed with the occult. Meanwhile, she meets Naoya, a boy who can also see invisible creatures, and decides to help him get rid of them.

Both anime feature a girl that is considered weird by her peers, and possess supernatural abilities: Wakaba in Pupipo can see ghosts while Chiyko managed to summon the dark witch Gyubid, and is now a witch in training herself! Both have a mix of lightheartedness and drama, and with a heavy focus on friendship.
Fans of either would do well to check the other one out.

A pair of cute shows with short episodes about a young girl learning to use magic & getting into crazy situations along the way! Either show is sure to appeal to fans of the other.
When Akko was a child, she idolized Shiny Chariot, a beautiful witch whose performances lit up the sky with whimsical lights and explosions. Now a teenager, Akko has entered a prestigious magic academy in hopes of following in her idol’s footsteps, but much to her dismay she discovers that magic isn’t all fun and games. There’s also flying brooms, boring lessons and spells-gone-awry to manage, not to mention the fact that her classmates and the school staff think Shiny Chariot is a cheap fraud! So when Akko’s class gets a new and dangerous assignment - to find rare treasures in a monster-filled dungeon - she’s eager to prove that she’s got what it takes to live up to her idol, even when faced with certain death...

Both shows have a central theme of a magic school for witches. Furthermore, there is a strong focus on comedy and interpersonal relationships. Characters are set in a school setting and relatively young of age (elementary school students in Kuromajo-san ga Tooru!! and for what I assume is middle school students in Little Witch Academia).
Main difference is the episodic nature of Kuromajo-san, where Little Witch Academia has a full plot.
When Sasami was very young she promised her parents that she wouldn't use her magical powers - though as a young girl, she sometimes does an innocent deed regardless. Sasami always has a positive attitude and likes making new friends such as the timid Misao, and loves to cook. However, when the Cooking Club's leader - the new teacher Ms. Washu - seems insistent on making the girls prove their worth, they soon discover that the club is just a front for the Magical Girls Club! It seems that Ms. Washu is actually here to make sure any magic-using girls use their powers responsibly. Along with Misao, Makoto, the rabbit-like Ryo-Ohki and other new friends, Sasami trains hard to be the best Magical Girl she can be!
The proposed story takes place when Sasami is 14 and a second-year student in middle school. She and her friend Misao are supposed to be magical girls, but they suddenly lose the ability to transform. When a new monster and a mysterious new magical girl arrive, she has to figure out what to do.
Because of disease, Ritsuko couldn't walk until she was 4 years old. After entering elementary school, she couldn't walk as well as ordinary children, which caused her classmates to tease her. Ritsuko was deeply wounded, but her regular masseur, Dr. Ishibashi taught Ritsuko the true sense of the words kindness and strength. Thanks to Dr. Ishibashi, Ritsuko's spirits picked up again and she set a goal of coming in LAST BUT ONE in a footrace, an activity where she normally was expected to come in last.
