The great war between the Helic Republic and the Guylos Empire ended four years ago, but the peacefulness of the world has not returned. In this troubled time, the Republic and the Empire have joined forces and created the Guardian Force in order to stop bandits, rebels, and other troublemakers. Van Flyheight and Fiona join the Guardian Force while continuing their search for Zoid Eve, but unfortunately they have more to worry about than mere bandit and rebels! Mysterious people are involved in a larger and more diabolical scheme, and they even have Organoids of their own!

Planet Zi has been devastated by an event called "The God's Fury," leaving the remaining survivors to rebuild their civilizations with the help of “Generators” – giant structures that provide life to the earth and fuel for Zoids. Ruuji is a young boy who helps his father retrieve Zoids from the bottom of the ocean, and recently they have extracted a Murasame Liger. But when the Digald army tries to attack Ruuji’s village, the boy jumps into the Liger and discovers he can fight back! However, in the midst of the battle, the village’s Generator is damaged and needs repair – and it’s up to Ruuji to fix it. Now, along with two Zoids pilots and his Liger, Ruuji sets forth to search for a mechanic, and to discover the destiny of himself and his Liger.

The adventurous and kind-hearted Van is a 17-year-old boy who lives in a small village on Planet Zi – a world where giant beast-like mecha known as Zoids live alongside humans. One day, while out on his hoverboard, Van is chased by a group of bandits, and ultimately finds himself in the midst of some old ruins. To his surprise, he finds a hidden passage that leads him to pods containing a wild Zoid (which he names Zeke), and an amnesiac girl named Fiona. To protect his new friends from the bandits that lurk around each corner and to help Fiona regain her memory, Van decides to travel alongside them; and thus their adventures begin!

The story is about a 16-year-old boy Takeshi who recently formed an American football team at the Blue Sky orphanage. One day the game is interrupted by a light in the sky. Takeshi discovers he is the son of the king of the planet Apolon, spirited away to Earth by his father's retainer Rabi to avoid death at the hands of General Dazaan. He turns out to have special energy abilities which can control UFO saucers and the robots that form Dai Apolon from a base under the ocean floor. His friends Miki, Matsuo and Goro also become pilots. They magically change into their uniforms every time they yell U! F! O!. With the robots they attempt to save the world.

Kouji has followed his father and grandfather and now walks the path of a scientist. He encounters a mysterious life form buried in a giant structure buried deep below Mt. Fuji. A new encounter, a new threat, and a new fate await humanity. And Kouji, who was once a hero, makes a decision for the future. It can be a god or a demon. Once again the future is entrusted to Mazinger Z.

All Kouichi has wanted is to become a hero of justice and hold his own, instead his childhood friends Yajima and Risako fighting his battles for him – and now he finally has that chance. With LINEBARREL's power, Kouichi becomes cocky and aggressive, lashing out at those he cares about most; and as a 'hero of justice', Kouichi must find his new place in the world and protect himself from two organizations who want their hands on LINEBARREL.
