Both have advanced tech, both have tanks, mechs, and a genius, both have some exciting action... athough godzilla is more exciting of the two. The character development is more substantial in Juushinki Pandora (Last Hope).
Both anime revolve around losing the earth to evolving creatures. I'd say Godzilla is the grittier one.

Sidonia and Godzilla Movie 1 are very much alike, be it in terms of plot or aesthetics. They both follow the remnants of humanity as they wander space in a colony-sized ship. These crews face hardships that range from living in limited quarters with no actual home planet to call their own to a shortage of resources.
In both anime humanity must fight giant monsters in order to survive.
The heavy CGI aesthetics and battered look of the ships and space suits seal the deal.
