In the year 1996, the space race between the US and the Soviet Union has spread to Mars. The Cold War still continues and there is an ever-increasing chance of full scale war between the two super powers. Meanwhile, on Mars, the student-run "Cosmic Culture Club" arrives at a UN base; but before the kids get a chance to settle in they find themselves under attack from an unknown force using giant mecha! The UN base is quickly laid to ashes and only a handful of survivors remain, but the attack is repelled thanks to the efforts of a renegade mech pilot, Eiji. He is a defector from a race called the Grados and he comes with a warning: the Grados are coming to destroy humanity! He has stolen their most powerful mecha, the SPT-LZ-00X Layzner, and offers to help Earth – that is, if he can convince the people he just saved that he is telling the truth!

The year is Universal Century 0079 and mankind is yet again at war. The space colony Side 3 has declared itself the Principality of Zeon and has separated itself from the Earth Federation. In a raid on the colony Side 7, Zeon troops force a band of civilians, military recruits and one green ensign to escape on a previously unseen class of ship with prototype Federation mobile suits. Among them is Amuro Ray, who piloted the Gundam during the raid on Side 7. Unfortunately, his mastery of it earns him the responsibility of using it in the war against Zeon...

The year is UC 0123, and humanity is spread out across several colonies and the earth. An age of peace is shattered as the Crossbone Vanguard stage an assault on the station Frontier IV - their goal is to create a new age of aristocracy called Cosmo Babylonia; their method is destroying the federation and part of the populace. Seabrook Arno, a resident of Frontier IV, finds himself forced into the resistance in order to protect his friends. Piloting the new Gundam F91 model, Seabrook must now fight against the Crossbone Vanguard, as well as his childhood friend Cecily Fairchild.

A.D. 2089 - 80 years have passed since Space War I changed the lives of both human and Zentraedi races. Both races are at peace on Earth when a new alien race called the "Marduk" appear within the Solar System. While covering the first battle between the U.N. Spacy and the Marduk fleet, SNN rookie reporter Hibiki Kanzaki discovers Ishtar, an "Emulator" that enhances the Marduk's combat abilities through singing. Hibiki brings Ishtar to Earth to teach her the values of life and culture. Together with ace Valkyrie pilot Silvie Gena, Hibiki and Ishtar must find a way to save Earth from total destruction at the hands of the Marduk leader Ingues.

The side story takes place in 2017 a.t.b., around the time Lelouch took on the alter-ego “Zero” and built up his “Black Knights” rebellion army. The setting is in Europe, where the Euro Universe (E.U.) allied nations are being invaded by the overwhelming forces of the Holy Britannian Empire. On the verge of defeat, the E.U. army forms a special division known as “W-O″, of which a young pilot named Akito Hyuuga is a member. Layla Malkal , a former Britannian Aristocrat comes to the E.U.'s aid, commanding the “Wyvern” Knightmare corps comprised of Japanese teenagers. They recklessly plunge into a battlefield, where the survival rate is extremely low, at about 5% only. They fight for their freedom, and for a "home" to which they can return.

Unknowingly, their destiny will cross and new battles will begin.

It is the year UC 0079; the One Year War between the Earth Federation and the Archduchy of Zeon is still in its infancy. A young engineer named Oliver May is assigned to the Zeon 603rd Technical Evaluation Unit, a division designed to test new prototype weapons on the battlefield. Even though the new Zaku mobile suits have become the weapon of choice among the Zeon, the 603rd still pushes on with their conventional weapons, from the Battle of the Loum to the first confrontation with Federation GMs. Any of these new weapons could secure victory for the Zeon, but will they be ready in time?
