Even though some of the themes of each show are different, they both have some aspects, elements, and traits in common where it revolves changing the world, morality whether it's grey, evil, or good, supernatural powers that involves ocular powers (Geass, Sharingan, Rinnegan), revelations that will shock the whole story at some point, and more importantly politics, war, and peace are at strife, conflict, and dispute and it takes more than one way to resolve it whether its by the concept of understanding, philosophy, and ends justify the means. Naruto is more of what it takes to bring a revolution to the entire Ninja world with a self fulfilling proghecy whereas Code Geass takes whatever it takes to move the world to a certain degree where people can live in peace with prosper through behind the actions. They both involve more than one character trying to change it involving protaganist, deutaroganist and antagonists and the way they are changing it is exactly similar in a different way whether its through heroic methods, anti hero style, or villainy.
The Holy Grail War wages unabated. The Servants face the impossible task of allying against Caster to win additional command spells, while beneath this thin veneer of amity, their Masters plot to destroy each other. Saber herself must battle not just the monsters bearing down upon her but the doubts inside her own heart about the path of valor she has chosen...

Both are violent and dark. They balance action and visual production with intelligent plots and decent to good character development. Both anime have depth(characters and plot), which automatically sets them apart from most anime nowadays. Fate/zero has some pacing issues in the second season, and Code Geass has a few deus-ex-machina plot devices. Apart from these flaws they are a few of the best anime out there.
