Area 11 is still under Britannian rule and the Elevens remain brutally oppressed; what’s more, their saviour, Zero, is nowhere to be found and all of Britannia believes the rebellion is finally over. Elsewhere, having lost the battle, Lelouch sets his sights upon winning the war – but the task is no easier since the Britannian forces have learned some valuable lessons all of their own. Not only have they discovered his identity and captured many of his Black Knights, but they now manipulate the memories of all of his friends. Worst of all, they have taken the most precious thing in his life – his dear sister, Nunnally. With his hatred for the Britannians stronger than ever before, Lelouch must now recuperate his forces and bring their rule of terror to an end.

In 2010, the Britannian Empire enslaved Japan using powerful mecha known as Knightmares; in the aftermath Japan was renamed Area 11, and its people began a hard and terrible existence. Lelouch, a Britannian student living in Area 11, has grown up hating the Empire and everything it stands for. One day, in the middle of a terrorist attack, Lelouch meets a mysterious girl who grants him the ability to control minds. Can he use his new power to fight for freedom, or will his hatred twist his good intentions into mindless acts of vengeance?

In the 24th century, the planet's fossil fuels have been completely consumed, forcing humanity to use solar power as the primary source of energy. A huge solar energy system orbiting the planet was eventually built, anchored to the Earth and providing it with power through three orbital space elevators. As a result of the expense of such a large-scale project, most the world consolidated into three factions: the Union, the Human Reform League, and the AEU. Despite their common reliance on the fragile orbital elevators for energy, however, humanity still continues to constantly fight wars and build up arms. A paramilitary organization called Celestial Being, equipped with incredibly powerful mobile suits called Gundams, fight in order to force humanity to unite and eradicate armed conflict.

Fifteen years have passed since the hypergate collapsed on the moon's surface - a catastrophe known as the Heaven's Fall. The war between Earth and the VERS Empire of Mars is now in a cease-fire. The VERS' Princess Asseylum Vers Allusia descends upon Earth as an ambassador hoping to encourage reconciliation while some citizens are not willing to compromise. Inaho Kaizuka, a Terran high school student... and Slaine Troyard, who swears his allegiance to Princess Assylum... Their fates cross as both societies watch in horror as a missile crashes on Asseylum's motorcade. This incident marks the beginning of a new war.

The year is 2016— a year and a half after the assassination of Princess Asseylum. Despite his status as a Terran, Slaine has been granted the title of Mars Knight, is now served by his own personal subordinate, and has been taking part in battles against the United Forces of Earth. Meanwhile on Earth, the Deucalion is finishing up its repairs as, one by one, the ship’s former crew members return in order to proceed to a new battlefront.

The side story takes place in 2017 a.t.b., around the time Lelouch took on the alter-ego “Zero” and built up his “Black Knights” rebellion army. The setting is in Europe, where the Euro Universe (E.U.) allied nations are being invaded by the overwhelming forces of the Holy Britannian Empire. On the verge of defeat, the E.U. army forms a special division known as “W-O″, of which a young pilot named Akito Hyuuga is a member. Layla Malkal , a former Britannian Aristocrat comes to the E.U.'s aid, commanding the “Wyvern” Knightmare corps comprised of Japanese teenagers. They recklessly plunge into a battlefield, where the survival rate is extremely low, at about 5% only. They fight for their freedom, and for a "home" to which they can return.

When the level of Labor accidents begin to escalate around Tokyo Bay, police detectives Kusumi and Hata are assigned to investigate. What they discover leads to a series of government cover-ups, conspiracy concerning a new biological weapon entitled WXIII-Wasted Thirteen and a tragic, personal connection to Hata. The only hope to stop this threat is to cooperate with the military and lead WXIII into a showdown with the Labors of Special Vehicle Division 2.

While Relena Peacecraft pleads for peace, Heero Yui leads the Gundams into the battle with Earth to attain it. As their personalities and visions clash, their goal is the same: freedom for all and peace at last.
