Maybe when Rin was captured by the Hidden Stone back in Gaiden, they used Genjutsu to turn her into a sleeper agent that reactivated a year later and then this happens?

This is almost starting to become Pirates of the Caribbean in this way:
Every answer comes with a million new questions haha. It seems like this thread is becoming "Oh, I like how that played out" followed by paragraphs and paragraphs of questions"

I like the senju cells idea, that would make sense. But now that that question is raised, I ask this. Is the Sage of Sixth Paths now on equal power with Madara? Cause he supposedly split into the Senju clan and the Uchiha clan (not exactly what happened but you get my point). So since Madara has both Senju cells and Uchiha cells and he unlocked the rinnegan does that make them equal? (Madara even has a moon falling to the earth majora's mask style jutsu) And since Obito has both cells does that make him have some powers we don't even know of yet.

So I just added to this forum in the same way that I was poking fun at it haha. I think the fact that everything is slowly being released to us and we still come here all the time to talk about it shows what a great manga Naruto truly is.

I would say Madara's on par with the Rikudo Sage, yeah. Or at the very least, he's the closest to his level of skill more than anyone else.

Could this be how Kakashi gained the Mangekyou?
I never could see him killing someone close to him but here he is, doing so to his best friend after Obito.

I don't think so just because it is highly insinuated that Kakashi gains it through the timeskip

It could've been unlocked and lay dormant until the timeskip, kinda like how Sasuke gained Sharingan during the Massacre, but then it went away until the fight with Haku.

You are right, that is a possibility. I do not believe that is how it will play out, but I agree that it is possible. My argument against that would be these two factors.

1) I think that there will be a unique explanation for this (Just a hunch so not really a good argument )

2) I think that Sasuke's is special case because he witnessed his whole life get shattered and was very young. Kakashi on the other hand has already acquired Jounin level shinobi skills and would have better mental stability, plus it was just one person

although he did kill her with his own hand see what I did there

You may be right though, I just wish a new chapter could come out every day.
