As for that part in particular. I believe you're refering to Myst 3 specifically.

There's a puzzle in which you assemble an entire island into a roller coaster track, and ride on it in a giant pinball. There's several different puzzles leading up to this in which you activate each of the different parts of the overall ride. Then finally you get inside one of the balls and ride it yourself.

Myst 2: Riven, also has a roller coaster sequence, however it's not a puzzle. Just a mine cart that travels through underwater tunnels.

Although... there's also Myst 1, in which you ride down a track inside of a shuttle thingy, and have to match the different sounds to compass directions to find your way through.... Never really played out much like a roller coaster though. It was a pretty simple track, mostly, more like a maze than anything.
