STN is a secret organization charged with capturing witches of all ages who misuse their inate ability of the Craft. Although the worlds of heaven and earth used to exist as one, they are now seperated by the boundaries of time and space. They are both effectively completely different series. However the thermatics of both series are very similar.
Whilst both are 'action series', the real driving force of both is the rationale behind the characters, and the intrigue behind the factions.
Witch Hunter Robin has you questioning the motives of Solomon, the Factory, Amon, STN-K
Nabari no Ou has you questioning the ninja clans Fuuma, Banten, Kairoushu, and the leaders of the respective clans.
You are left questioning to the end what the real motives behind each character is, and by undestanding their motives, the audience understands how the plot falls into place.
Further both Robin and Miharu are out to discover their purpose in the world, where their understanding of the world is slowly challenged.
They are still very different series as the plot, setting, action and themes vary.

When she purchases one of the books that contain the notes for a plan to purge the world of humanity, Yomiko (along with the help of Ms. Deep and Drake) uses her powers of paper manipulation to stop a group of resurrected men from fulfilling the plan.
These shows both revolve around agents of secret agencies with superhuman powers who fight to protect the general populace. There's a difference between their methods and missions, but it's nice to see two heroines who are literally bullet proof. ^_^
